If he's been pulled in from the Matrix, he'll just be a computer code projection (and it would be harder to get to his brain). If he's been pulled in from his real world, then he's human and you can read his mind easily.
So what's going on here?

CodeRed (Jason) and everyone else are in the third beta version of the Matrix. [Note: In Matrix canon, there were only two betas -- the initial "Paradise" version, and the second "based on your history" version which is theorized to be a Nightmare Matrix.]
Kal-El's rocket crashed to Earth, but since there was no Kansas farm couple longing for a child of their own near the crash site... just machines... the alien baby was picked up by the Machines and studied, eventually plugged into a shell version of the Matrix separate from humans. The programs within the simulation observed him and the superpowers that they were unable to suppress in his mental projection. Eventually it was discovered that his processing power output increased when Agent programs took on a villainous role and challenged him to use his superpowers.
The machines eventually figured out that there were some humans who reacted similarly and reorganized their various "power plant" towers to give each of these special minds their own cities within the Matrix simulation, complete with a Rogues' Gallery of unique Agent programs to invent the challenges that increased processing power.
Bruce Wayne (Batman) is one such mind, and Gotham City is the simulation version of the "power plant" tower that he is plugged in to. These special minds also notice like-minded individuals, with Bruce Wayne in particular having a habit of finding and training them up. The machines have also allowed said special minds to remain in contact with each other and team up, often staging especially large in-simulation "crises" when the need for extra processing power arises.

Metahumans only have their powers within the Matrix, thanks to the programming of this particular version. When they are unplugged, they are normal humans. And since the sky was messed up by humans trying to block the then-solar-powered robots from their energy source, it's not like a Kryptonian is going to be very strong on this version of Earth.
Not that Kal-El can be unplugged... he's older than 25, the upper limit to when minds can be unplugged from the Matrix. (CodeRed broke out of the simulation at age 15... when he, the second Robin, was 'killed off'.)
